Thank you for the video, but you actually shouldn't trim first few bp with abnormal GC-content. This bias comes from library construction and by removing these base pairs you don't fix it, you just decrease amount of information you can use in your analysis. 11:50 - the first plot is actually inner distance, not insert size
In my opinion, they may be caused by the wrong location of the PE reads mapped or also by the Chimeric RNA. However, diagrams like the slides shown may be too weird.
i think im a bit confused with the lengths? why is it when you remove an intron of 1099 from exon fragments of 27 and 48bp we are getting a total length of 4970? was there some preprocessing going on because shouldnt the lengths match? Im probably missing sth obv molecular biology was yearrrrrs ago for me.
