I'd like to add, though, that in the case where the row starts on a note different from C, zero should be assigned to whatever note that is. So, for instance, if the row starts on Eb, let's say, Eb will be 0, E will be 1, F will be 2, and so forth. Also, you can complete the entire diagonal for 0.
Maybe, I don't understand what you are saying, but off the top of my head, each matrix is based off a single 12-tone-series. The Prime, Retrograde, Inversion and Retrograde inversion, are derived from the one Prime (original) tone row. All are related, of course. I do have E=0, F=1, F#=2, G=3 and so on. The numbers that seem to be "mixed" are in order chromatically 0-11 in every single row, forwards, backwards etc.
It's all about the mathematics. Look at it closely. This is also called the Babbitt square. Milton Babbitt came up with it and I do believe he has a video explaining it. If not, google it.
