There isn't really a reason, it just is that way. It's pronounced ha when used in a word but if it's used as a topic particle it's pronounced wa. Basically if it's just は standing alone it's pronounced wa. It's something you get used to as you learn the language.
The first "ha" you wrote, is "wa" but in Japan the writing stayed with the old "ja" to write, so the difference 私は(ha pronunciated like wa) and not 私わ(Wa)
