Please suggest what to do if we have deleted the Azure VM from Entra ID, Azure VM is still active, how to recover the Azure AD signin for users who are added to this VM

Please check whether your user have MFA enabled.
I think Azure VM with AAD does not support MFA login or else you need to set remote gateway as described here docs.microsoft.com/en-us/azure/active-directory/authentication/howto-mfa-nps-extension-rdg
MFA with azure Ad login will work with Windows virtual desktop.
