You can set the formations to shield wall when advancing under archer fire. It forces your guys to have their shields up at all times and tightens their formation, but slows them down to a walking pace. Then just order them back to the basic stance when you're in pike range.

Use Hold Fire. They will use shields in shieldformation+throwing weapon as melee weapon, when set to hold fire. Don't let them waste their 1handed melee weapons as throwing projectiles. It should fix your archer problem.
Use formation controls for shield wall, etc. (not too hard to learn after you use them a couple of times) The controls are quite sophisticated. Troops can close on the enemy in shield wall, or at walking pace, or a full run. Formations can be tight, loose, or even circle. Command troops to hold fire, or even retreat from the battlefield, etc.
The Macedonians were also a fan of using Light Cavalry to compliment their Hoplites and the Seleucids would adopt Persian Cataphracts into their armies, so you could give that a try and see if you can build an army as invincible as Alexander's.

I do find the period in which Alexander hand to replace most of the men within the phalanxes with men whom had never fought within them interesting, having the front and rear comprised of those soldiers left from his earlier campaigns and to see how poorly they performed. experience, trainnig, unit trust, cohesion & a singular language gave the phalanx its unity, and that gave it strength over and above the long pike alone. another interesting note, was that outside of the Pezhetaroi? (foot companions), his phalanx were oft in lighter armour than their counterparts, with the smaller shield (i think the peltas?) where as the foot companions were the normal more heavily armoured with the shorter spear. it was they who lead the charge in sieges upon cities, their shorter spears more effective than the long pike (and my use of words is particular, as the pikes of Macedon were longer, named the sarissa? pike if i remember correctly)
The Pezhetairoi was simply the name Alexander gave all of his Phalangitai in his army, what you mean are the Hypaspists. What they were actually equiped with is still debated but they were either the precursor of the Thurerophoroi (light infantrymen who specialized in skirmishing and protecting the flanks of the phalanx) or elite Hoplites who, as you said, used their shorter spears and large hoplon shields to fight in engagements where a unwieldy sarissa would be at a large disadvantage.

You can get yourself better loot in tournaments, as the trophy item depends on how many Lords compete in them. So just pick up all the lads and lasses in you clan, that are employed as Lords and get that loot.

Considering that the companion cavalry was important part to Alexander's tactics, I guess some light cav is needed.
You should play with the "My Little Warband" mod, you can make your own troops and equip them. Its save game compatible too.
combine your pikemen with crossbowmen a la Matrim's Dragon Sworn Army.
