Oh, and by the way, that T2 reference freaking killed me XD It makes a lot of sense, considering the fact that the voice actor for Boston's character was Robert Patrick himself :D
I friggin LOVE the flex pose and comments. Just the idea of the expedition being led by the slightly cuckoo Commander gets me smiling

You forgot something:
When you talk to Maggie in the Museum about Brink, Boston will ask "Have you seen this boy?"
A reference to the T1000 from Terminator 2 asking for John Connor. (Note: He did not say this line in the movie, but in his cameo-scene as the T1000 in the movie Wayne's World.)

On one of the other light bridge control displays there's a TIE Fighter, another Star Wars reference.
There's also a reference to E.T. when talking with the Alien about wanting to go home!

There are more references to Star Wars on the other strange devices. You pointed out R2D2 and the Star Destroyer, but there is also the Death Star (cathedral island) and I'm sure I've seen C3PO on one of them :-)

How do you get the life crystal back to revive Maggie? The control panel no longer registers as an interactive item after she opens The Eye.
When you put the Eye part in Brink's machine, it makes two crystals that you take for the control panel and Brink tries to kill you. After he dies, you can take the Eye part and put it in Brink's machine again. It'll generate one or two more crystals. Use one on Maggie if you're looking for the alternate ending.
PS: You have to get the crystals before activating the Eye generator. After activating, the trams stop working and you can't leave the Eye portal entrance via light bridge to another spire.
