Maybe I missed something but why is the best ending you making a new Sophia puppet and die anyways? And why is the evil ending Geppetto making you human and you go off with him as his son?
I assumed giving him the heart was the bad ending because he must be lying...until I actually saw the cutscene and he was straight up telling the truth lol. Weird morals. I'd go with Geppetto every time.

In the good ending, Pinocchio returns the Ergo to Sophia, and he doesn't die, he becomes human, he no longer needs the Ergo to live (you can see that he moves his face and we also go back to the hotel afterwards).
And as for the ending with Geppeto, we see that he never had good intentions, and if he turns Pinocchio (Carlo) into a human, he kills everyone in the hotel and then leaves with Geppeto, in other words, it's a bad ending.
I understand that it seems like a bad ending because of Sophia, but let's consider that even as a puppet, she was still alive.
At least, that was my point of view.

So the ergo you place within the new puppet body is sofias ergo which awakens her within the puppet. You dont die but enter some sort of slumber (maybe its from sofias ergo no longer being apart of you)
The bad ending has you give gepetto your heart to which he makes you 'human' and then he replaces all of the humans in hotel krat with puppets then head off somewhere
If the people gepetto replaced had their souls within the ergo in their puppet counterparts then they could ve brought back in a way if their ego awakens
Gepetto is the villain of the story. Throughout the game, several bits of lore become available which reveal the hidden rule within the grand covenant, rule 0 which states 'gepetto is the creator' meaning he is the one they obey, he used that hidden rule to start the puppet frenzy. Theres also lore that reveals gepetto never payed attention to carlo as he was growing up and when carlo caught the petrification disease, he died then gepetto started to pay attention and caused the puppet frenzy to gather massive amounts of ergo to create the perfect host body for Carlos heart
