The knocking sound you're hearing is most likely the transmission from the cylinders being out of sync. If you pull the clutch in the noise usually goes away. You can hear the bike needs the carbs synced up. The noise goes away as soon as he revs it up. the trans makes that knocking noise because the way the twin fires. Each cylinder is working against the other. If it was a rod problem it would get worse with revving.

There are 2 fuel valves for those "Airhead" Bikes. Look ....1 fuel valve is not open on the Throttle side of the bike. Maybe that`s why it`s running rough?
Are you sure your Valve Play is correctly set up and you Valve Lift is OK as well? She doesn't seem to breathe correctly. But could just be a Microphone Issue.
I had one of these and even at 115K miles it didn't have a knock like that, could be valves as suggested? I certainly wouldn't rev it to 6K it at standstill, being an air cooled engine. It won't do it any good at all.
BMWs are notoriously Cool Runners. Normal CHT is 120°C Cruising but you can safely get em up to 230 and more. On Normal Cruise the Oil will often be quite cold at around 50-60° while it can safely reach 90°C. A bit of Revving doesn't hurt it at all. These are Tractor/Aircraft Grade Engines.
