Hi. I think the reason is that each filter stage will phase shift by 45 degrees at the filter corner frequency . So two stage are need for 90 degree phase shift .this then gives alpha and beta waveforms.

Seems, There's an issue with the control Scheme You have created a reference of 400 V and requested to operate boost at V_MPP. If the Boost MPP voltage and DC Bus voltage are different, there will be a conflict in which control loop to be followed. The solution is- Instead of making 400V as DC bus reference, use V_MPP as a reference voltage. Then the complete scheme works fine.
