They're nice cases. The whole history of the A1500 is really interesting. Stephen sold the original A1500 case back in the 80s as a kit to convert your A500 into a big box system similar to the A2000. Commodore liked/hated the idea so much they made an official Amiga A1500 and effectively killed the market for it.
With the unAmiga setup, did you try your joystick in the USB port or in the 9-pin port? I'm just getting to learn a bit about my own unAmiga but it does seem that the USB ports are very limited in what they can do.
This case is anything but small. There's so much wasted space and volume its hilarious. And has major design mistakes. From not having perforation for the PSU to adopting SFX instead of TFX for the power supply which would have made it almost much smaller which is the whole purpose. You could fit a MICRO ATX board in this thing, let alone a mini ITX. They need to study other makers and offer a true mini-itx case in the future. The perfect width would have been just wide to fit a 5.25" bay and a few buttons/ports in the front and double slot GPU + TFX PSU in the rear. Basically the ACER Veriton's case is the perfect example of that.

yeah as a dèsktop form factor these cases really are probably the best option available
