Hey, do you mind sharing what pedals & amp (or DAW & plug-ins) you're using? I'm loving that fuzzy distortion tone. Sounds like the Boss BD-2. Also, I love those Squier Jaguars & Jazzmasters. I have the Vintage Modified models from 2012-13 and they're my favorite guitars - I was expecting to have to upgrade the pickups, but the stock Seymour Duncans are great. Only thing I did was intonate them for heavy gauge strings and swap the bridges out with Mustang bridges.
For a tuning like this, intonation isn't that much of an issue because many of the strings are tuned the same note (or some octave variant). So the worst thing that can happen is that a note is a few cents off. In a tuning like this with just octaves and fifths, it will just make for a fatter sound (similar to how you detune an oscilator on a synth with a few cents to get a fat sound). But like laquestion7152 mentions, in general you always compensate your "special" tuning with the gauge of strings and adjustment of the bridge saddles and neck.

How do you change the tuning of your guitar so aggressively without having intonation problems?
You just ignore the intonation problems with so much distortion you can't really tell if it's out
