To add to the utter terror of that number: That is just from the tail-end of the war.
Even if it's due to the fact all sides were tossing in the heaviest they've got left, John-117 had two and a half decades to raise that count. There's plenty of Covenant ships, stations, bunkers, space elevators, armadas, armies, and possibly even cities he would've had to blow up during the course of the war. We know Spartan-II Modus Operanti for finishing missions is blowing them the heck up.
As others noted, Admiral Preston Cole and Grey Team reach his kill count, if not outright beat it, but he's one to willingly send himself into the mouth of hell so others don't have to... and somehow, survive and win.
To add to it all, in Silent Storm, John-117 himself doesn't even believe he's the best -- simply the most famous one. The average Spartan is just as much of a beast.

A minor count challenge (not that it will matter after seeing the total). For CE and 3, you probably should have subtracted any ground kills from the crew compliment of destroyed vessels since it is reasonable to assume that the combatants faced in gameplay were units sent from those ships. So you probably counted a few hundred twice since they were counted as killed on the ground by direct action, then recounted as part of the ship crews who would have died when their ships went down. Not to take anything away from the video, it is still a mind numbingly high tally and you went into excellent detail. You're a sucker for details though, so I just figured I'd add a few to consider for next time :)

Prometheans would be too dangerous to skip since knights can teleport. And the brutes guarding Truth most of them had jetpacks so they could catch up Chief and Arby and flank them. Because of the 12 ships remaining, one of them was the T&R which was destroyed by Lieutenant McKay.
Or maybe Cortana counted it as a kill in the cutscene since it sustained heavy damage?
And the ship was also carrying quite a lot of PoA survivors so it skews the numbers a little.

Therefore you can't count at most half of the numbers of high charity (being generous because of the gravemind's intelligence making it very likely it left a good number of flood inside it as a backup plan if it failed..... what are your thoughts? Because even though that doesn't do a large dent it is a factor that shouldn't be ignored.

10:51 I forgot which book it was, but there's a story about an Elite onboard this elevator. He has this whole backstory where he and a grunt abandoned their units or something. So they get a mission from the Prophets to go kill Master Chief on the Pillar of Autumn to redeem themselves, I think? The grunt doesn't follow him when he catches Chief's scent, so the Elite goes on alone except the grunts with him on the elevator. Then when he comes face to face with Chief, you just blow him away with a Shotty or Rocket Launcher so his entire mission was just a waste lol.... But in the book the grunt is just casually sailing away on a ghost in the distance before the explosion goes off and he's left reminiscing how an Elite and a Grunt could become close friends.

Few things that I’d count as discrepancies. 1) Truth and Reconciliation was killed by an ODST (forgot her name) who triggered a catastrophic explosion that probably meant ‘most’ if not all surviving humans, flood forms and covenant couldn’t be used a conversion and this don’t count as part of 04’s destruction 2) I don’t think we can include the entire covenant fleet from Halo 3 because R’tas did most of that with his fleet (I’d be willing to label them as assists if nothing else) 3) We know a decent portion of high charity survived the crash landing and subsequent firing but I agree we’ll never know the true number. I think your 0.01% is generous enough while being reasonable. 4) We don’t know if all or even most of those prometheans died, given the Mantles approach obviously had internal slipspace capabilities with both the didact and New Phoenix downloaded human consciousness being able to travel hundreds of light years to new locations as demonstrated with Requiem and installation 03. Baring any dissenting or new information though I agree these should be counted. 5) You need to include the fleet from First Strike for a total tally, that’s 500+ ships.
I think these are good numbers, I believe they’re as good as we’ll get under the circumstances. But I would separate them into hard (confirmed) kills that we can gather based off gameplay, cutscenes or individual lines from books and soft (unconfirmed but speculative) kills (such as your high charity numbers)
