Question: at 13:29 what is that instrument your using and why?

That's a marking guage. Basically a sharp wheel or blade you can adjust the distance from the block. It's much thinner than a pencil line so more accurate and also pre-cuts the wood fibers at the surface to make them neater when cutting next to it. In the next scene you see him mortising out in the middle of the marks it made.
