If you look closely at the bottom and top of the end crystal texture, you can see the top is pointy, while the bottom is cut off before the tip.

The single pixel problem is due to the inner square of the item frame not actuall being square. It's an almost-square rectangle.

It used to be the case that a fence had a little bit of fence inside of it. But this was years ago, before spectator mode (when the Far Lands were all the rage), so it probably has been removed.
the end crystal texture makes sense. The purple centre parts spins around meaning the corners are sometimes hidden by the white frame and sometimes not, the reason there is only on that is overlapping is because the whole thing is slightly too low for the top corner to overlap.

I think what happened to the End Crystal is that they made the crystal’s height & width equal, then changed their minds & wanted to cover the extra pixel on the side, but accidentally overlapped the crystal on top of the glass instead of the other way around.
