I thought so as well. Gideons ship must have had it on board and i doubt it was a malicious technology. If it was meant to be a weapon, it would probably not have left anything at all on Yellowstone. The Conjoiners even developed plague hardened nanomachines within what? A few decades? That‘s actually kind of quick.

I'm pretty sure that it was caused by grub molecular technology not playing well with human nanotech. I think that the grub's red fluid tries to harmonise inorganic and organic microscopic structures by reorganising them but accidentally destroying both in the process. Pretty sure that it is explained in Chasm City. I may be wrong it has been years since I read that one.
I assumed the melding plague was a natural phenomenon because I'm a cosmic horror girlie, but I'm going to have to keep the sabotage theory in mind when I eventually do a reread.
