I put a 42 mikuni on my 05 dyna, it also had a Headquarters 95 big bore kit that I purchased shortly after I bought the bike.
Long story short, the guy at Headquarters sold me an emulsion tube for that carburetor that I believe leaned out the lower range of the carburetor and it drastically improved the tuning of the entire carburetor. I think I did a pilot jet change but that was it.

Sir, I'd like to help you but it's hard without more information. I can't see the exhaust you're running, nor do I know the elevation in your area.
    That being said, the
2 m.m. gap of the accelerator pump pushrod is a starting point, and you must have some gap. If you have hesitation off idle, reduce it to 1 m.m., but never run without any gap.
The popping may be a lean mixture of the pilot jet circuit. STD would be a #25, go up 1 size to #27.5, with the screw at 2 turns out and test drive.
This should get you started before getting into the jet needle, clip position or a different needle.
    Hopefully this helps.

Thanks mate, that helps. I’m running a screaming eagle track exhaust and the elevation average in my area is 588m
