But in the end I got F T and a_1 as unknowns but only had two equations F-2T=m_1a_1 and 3T=2m_2a_1/3 to solve for them! Where did I go wrong?
F is not unknown, its the force you are applying. The unknowns are the tension in the rope and the acceleration, which will depend on the force you are applying.

Why wasn't the motion of the little block in the middle considered? Or was it just a fixed hinge?
