If your farm leaks (water or cobblestone) -- Change the rotation speed of the left rotation speed controller (the other one has to be set at 1rpm always). Over 65 rpm works perfect for me. Also check every andesite funnel is pointing to the vault. If the threshold do not work properly -- In 4:13 you can see a cut where a redstone link appears under the clutch (he forgot to record it). Basically you just need to placer another redstone link under the clutch in the same frequency (2 cobblestone blocks in video) and right click it to set it in "receiver mode" (you will see the antenna changes). The sender will send signals to the other one to turn ON or turn OFF depending of the threshold configured. By default, when is 75% full, it'll send a signal to turn off, and when is 25% full will send another signal to turn it on. If you cannot find Threshold switch -- Threshold switch is called Stockpile Switch in Create < 0.5.1. Pretty good video mate.

Do you have the trapdoors breaking the cobblestone set on the top half of the block? I think the reason trapdoors are used is to make sure the items don't get stuck.
I usually just make my cobble gen a mechanical bearing with a long arm that has a second mechanical bearing at the end, with drills and vaults mounted to it, because the further the second bearing goes from its original point the more the drills are sped up, but this is mostly so I can swap out the fluids for honey or chocolate to make scoria or limestone (I use a lot of both)
