Lets remember that Levi is in his mid 30s and Mikasa is 15 (even 12 at the beggining of the show) so a romantic ship would be creepy af anyways. I think Levi is a very mature and skilled person that sees Mikasa and Eren as kinda immature kids that he needs to scold and take care of a lot of times. Even in that episode where Mikasa and eren went against Levi who wanted to inject Erwin instead of Armin. It became incredibly visible that the gap between their maturity and wisdom is huge and levi has always been aware of that.. I think Levi knows that Mikasas and Erens skills are incredibly necessary for the mission as a whole, but nevertheless does he feel kinda reluctant of them.
