I love, love, love!!! that you said at the end that "He just told you a story" it's such a key to how he works There are little hints to what he's about to do in his dynamics, like after that amazing polyrhythmic stage he threw in the syncopated tom that you freaked out over; that was a hint that the song was about to resolve back into the main beat after one measure, and those hints for what's to come are all through the song, and most tool songs. I heard the idea originally in an interview with Tim "Herb" Alexander from Primus (a band Danny filled in for during a tour, and good friends I believe).
It's so amazing, the skill and technique, then the story telling element, how hard he hits when it takes off, and the smiles and looks of excitement and childish joy when it gets to the parts he loves. The octopus is god, amazing reaction to it, you spelled it out perfectly.
One thing I'm not sure of though is how people mention how relaxed he looks during the insane polyrhythm moments, I always looked at that as a state of intense concentration, it almost reminds me of the look Videogame speed runners have when doing frame perfect maneuvers in record runs, it seems zoned out and chill, but I think there's so much concentration going on there, maybe even incorporating meditation techniques for focus and breath control.

I understand why he stopped. I hated Lateralus. It sounded like one run-on song. It’s like they took the Rob Zombie playbook of every song sounds the same (cause it works) to a new level. The whole damn album sounds the same like one continuous song). I, kept listening, however because, musicians are artists. And artists have to always try new things, regardless of reception. Tool will always be my favorite band. In front of RATM and Metallica, in that order. I’m an old f^cker.

The problem is every one of these guys could’ve been a boss in their own projects, it’s not that Justin sucks he just gives and flows where needed.. a guy like Ryan martinie would’ve been weird in this band. Adam is amazing he just gives you the ambiance sounds 80% of the time because that’s what makes this band, you wouldn’t want a sinister gates in this band. Maynard isn’t the focal point either he (even with amazing lyrics) blends most of the time. Danny is the most noticeable because of how good he is in most of their music, but listening to them so intently for as much as I try to it’s no 1 lead, it’s all a perfect machine.

LOL
....& besides, the look on that 58yr-old's face when he's slapping the shizzle out of that kit with the aplomb of a talented teenager unleashing thru the 4/4 choruses is the most enjoyable part of this for me anyhoo.

IMO, the beginning is not just playing off-beat, the number of beats per measure also changes. Didja notice when he is playing the part with the double-strokes, he keeps a consistent beat with the hi-hat? And at certain times he plays the hi-hat accents with the opposite hand. What he plays is not ad-lib, it's how it's written and what is played on the album. Just amazing.

Not sure you caught this (or even if I'm totally right) but the segment starting at 21:07 on your video:
He's playing a swiss triplet (leaving the first note out to start) which is LRR-LRR. Left hand on toms/pads, right on Korg wavedrum. Then he adds hi-hat that is on a polyrhythm to the right hand. Kick starts emulating bass line, then switches to 8 on the floor while adding elements to the pattern. Some time he switches the left hand to double strokes, so its RR-L-L- , maintaining the triplet feel. Eventually the patter tightens up: Count how many elements he hits with right hand starting with snare at 24:10: he hits 5 elements, then four, then three, then two before the ending snare hits when double bass starts.
