How do you set up a secondary coordinate system for secondary operations (or mill part setups as they are called in SW cam)? What if I want one coordinate system for the first mill part setup, but I want to flip the part for secondary operations and need a new coordinate system?

Good question! You can do this by creating the second mill part setup, then go to the Operations tree (second tab) in SW CAM and double click or "edit definition" on the mill part setup. Each setup has an an Origin tab so you can edit the zero location and an Axis tab so you can edit orientation per setup.
