Man it still speaks volumes how much Shinji cared for Rei when he chose to save her over all of humanity. Add in the fact that what truly makes Shinji break and spiral into deep depression post third impact is when it finally dawns on him that the Rei he risked everything for didn't even survive. And yet, it was seeing her get taken away once more in the last movie that finally breaks the last wall he put up and gives him the resolve to change things for the better. It's interesting to see that Rei plays a big role in a number of pivotal moments for Shinji. Really goes to show how much she changed him as much as he did to her.
Shinji takes special care of Rei from the beginning with a very special affection, which almost gives the impression that he is madly in love with her. especially since their romantic relationship is reciprocal since both are very close. To show that he was really close to her as soon as they learn that the clone of Rei in which he had time to protect is dead, Shinji was destroyed broken he was even ready to let humanity die to join her.
You should watch Evangelion (original TV series, End of Evangelion, and the Rebuild movies). It's legendary. Very few other anime gets you as attached to the characters.
