It's like that moment marked when the season went from the depressing direction it had been on up to that point, to the much more hopeful direction it went on for the rest of the season.

They have, did and do exist in a closed timeline. Jack was sent forward in time which produced another timeline, he and everyone in it existed. When Jack went back, he was the final tie to that time and closed its existence. Think of it as a missed stitch in a quilt and there’s a line hanging out. I sure as hell won’t cut it off.
Honestly, I preferred the comics ending where an older Jack, who stayed in the future, defeated Aku with the friends he made along the way, The Scotsman chief amongst them; yes Aku's rule inspired terrible tragedies applenty, but it also advanced technology to match and in cases exceed existing magic, connected Earth with the wider galaxy, and in the end put a good man on what I presume to be the throne of the world, going by his crown and how everybody who wants freedom from Aku looks up to him as THE Samurai, spearpoint of the resistance and the only man Aku fears.
