    I found it ! ( 6 years ago give or take I saw this video and have been looking for it ever since ) so grateful for these videos and knowledge thank for your time . Is slicer and meshmixer free for Mac. It’s not slicer for fusion 360 right ( i think that’s discontinued anyways and meshmixer isn’t fusion I’m sure .. just really new . I’m god at photoshop this seems like another level. Anyone recommend where to go to start off learning this program and why u think this might be a better program vs others . Thanks

      Maybe, but I'm not directly aware of one. Explore slicer plugins and "automated tibial segmentation"

      I'd recommend 3D Slicer. Free, works on all platforms.

      Generally skull stripping of CT is best done by thresholding. E.g. set all voxels > 500 HU = min value. It's a nice part of working with CT - skull stripping is much easier!

    thank you for the video, it helped me alot, but i'm curious why does it generalize two nifti files? in my case i gave the software a chest CT scan folder and it returned 6 compressed nii files ? how do i know which one am i supposed to use?

      Often it's doing some sort of correction such as for gantry tilt in the extra file. Typically it will add a prefix like "o_" to the corrected file. Check out the dcm2nii documentation to figure out what exactly it's doing. Or...you just have multiple series in a folder of DICOM files and it's creating an nii for each of them. View the nii files to find out - you can, for example, view them in 3D Slicer

      I believe this one is without. Usually if someone orders a CT temporal bone with contrast, I look to switch to something else. Head, soft tissue neck, CTA, etc.

    When you create a new mask there are two tools "Keep largest" and "Fill holes" - what can they do with the object? Can this negatively affect the mask?

      I've never used pyspark. I did tweet (@justincramer) my own python code for DICOM anonymization at github.com/radiplab/dicom_utils - comes with no guarantees whatsoever but may provide some guidance.

      No - for my current models I manually fill in those areas. It all gets filled in with support material anyway so it's not a big deal, but it's easier to work with solid structures in CAD.

      @@shurah100 I don't have a Materialise license anymore, but it would be straightforward. Play around with tightening up your threshold, using hole fill, then manually fill in any remaining gaps.

      They're now recommending using the newest version, MRIcroGL: www.nitrc.org/projects/mricrogl - run mricron.exe, then go to Import --> Convert DICOM to NIfTI. The GUI tool looks a little different but is still pretty straightforward.

      I was just able to load neurorad.link/cttbone - this currently points to radmodules.com/dwv/walkthrough-ct-temporal-bone.php - if you have a slow internet connection, just give it a little more time. Otherwise I'd suggest trying a different browser. Could be some mishandled javascript error preventing it from loading.

      Hard to know exactly what the problem is. I will say I hardly ever use hole fill in Meshmixer because it can be difficult. I prefer to just fill in holes while I'm segmenting in Slicer.

      Ajay - I would reach out to Materialise support, which was quite good the last time I used it. This video is getting a little old, and I would imagine the software looks a little different now.

      Thanks! Not exactly sure what you're asking. Slicer brings up any image in axial, sagittal, and coronal orthogonal views. MPRs are possible via the Reformat module. Curved planar reformats are also possible but I've not done that.

      Well you can segment the vessels like anything else (best if you have a CTA or MRA), but to my knowledge there isn't a specific Slicer module for vascular segmentation.
