My opinion about the stone ark in the synagogue: If you were in the back of the Synagogue with the atone ark, that space behind the ark might have been "THE ARK" where Torah scrolls are stored and the stone ark was ornamental to decorate the rear area of the Synagogue and commemorate the storage area as an ark. It's likely the ark was a stone carving with handles so parts of the ark are missing so they probably over looked the broken stone handles that looked like rubble. The Ark to store the Torah scrolls was probably framed out like a wooden closet with curtains or even doors. There could have been steps into the ark which is always behind the Beama. This is just a quick idea without seeing the excavation reports but I'm going to be looking for them which might be published online so see what else was found.
