IIRC, originally, the idea of the pokemon world was that animals existed as normal, but there were also monsters. But the whole "everything is pokemon," idea kinda took over. So you still end up with a lot of references and appearances of regular animals in the old stuff
the idea was that Pokémon only been on earth for at least 200 years in the early days which explains why characters like prof elm were surprised by Pokémon eggs existing. but was changed because gen 3 tells us that Pokémon been around human for millions of years.
I was going to comment the same thing. It's also consistent with South America being mentioned in the journals about Mew. It was originally just supposed to be a sort of near future where the world was normal, but there were also Pokémon.
Problem with your theory is old stuff is subjective. How many generations back count as old stuff? People have said for a long time there are no normal animals but x and y was made after they started distancing themselfs from normal animals and yet it still contains butter flys. Not in the footage but still it does have butterfly's And Scarlet and Violet have a dish that features a muscle which is a type of normal animal. So while there are a lot of pokemon there are also a lot of normal animals. They just arnt the focus of the game.

I mean it probably depends, while most large fauna are probably extinct due to like super-predator pokemon like Zangoose, Pyroar, Persian, etc. It's feasible that most small to medium animals could exist, along with bugs, because the Pokemon that hunt them aren't much more of a problem then what hunts them in real life. Also most Pokemon under level like 8 or 10 when they start getting actually powerful moves still probably get eaten by normal hunter animals

Early in Pokémon‘s development, they initially decided that Pokémon with coexist alongside real world animals, but then they decided that they wanted the Pokémon to be the animals of that world. And so, you will notice that references the real world. Animals are most noticeable in the earliest GEN material. But a newer games and anime you don’t really have those references, other than classification in Pokédex entries. Such as Meowth being a cat Pokémon.
We know the world still has animals in it though. Muscles appear in Violet and Scarlet. They mention butterfly's and flys also in that game. They have distanced themselfs from animals but we know for a fact that animals still exist in their world.
Fun fact, originally the chief writer for the Pokemon anime (Takeshi Shudo) wanted the 3rd Pokemon movie to be about a T-rex or some ancient dinosaur coming back to life and causing havoc upon the region and one of the main topics/questions that the movie would’ve been about was what happened to all the real world animals before Pokemon took over. I imagine all of the gen 1 references were due to not enough Pokemon, because we know now most real animals can be replaced by something. i.e. Miltank, Zangoos/Yangoos, Sawsbuck, Carvanha, Dracovish, Kecleon, Copperjah.
