For example, if I want to publish case report of immune cell therapy in gastric cancer, the supplementary file, which is the preparation process of immune cell vaccine, is not important in understanding my manuscript. Thus I found it awkward to mention the supplementary information in the manuscript
If you have supplementary information files posted online, the manuscript should provide a link or some notification of their existence. Why not include a statement such as "...the immune cell vaccine was prepared by Process X, as described in Supplementary Text S1."? If the process is standard, perhaps a citation would suffice, along with any modifications you made to the method.

You should put the statement wherever it would naturally appear in a description of the processes you used in your research, such as the methods section.

But follow your journal's instructions about when and how to submit such files.

Yes. You can move some material to supplemental files to shorten your paper. But be sure to reference those items in your manuscript.
