Maybe she knew it would end Aegon's line. It was a sacrifice she had to choose, maybe she chose to lose a son and ensure he didn't end up like his father. Or, maybe she knew if they killed the girl and found out she would lose them both.
I have the theory that Damon knew about the relationship between Aemond and Helaena (there’s a theory where the children’s of aegon are really from Aemond) that could explain why Daemon told Blood and Cheese to go for Jahaerys, instead trying to kill Aegon o Alicent o Otto Hightower, he knew that killing Jahaerys would hurt him if B&C didn’t find Aemond, I would have sense if we remember that Rhaenry wants Aemond dead and Daemon choose KJahaerys (all of this in the series I’m not talking about the books)
