Kafka is, in a sense, an unknown quantity to the general.
He knows neither Kafka's Kaiju form powerset, nor whether Kafka's Kaiju form will turn into a threat towards mankind. All he knows is Kafka is a Kaiju, and has a resilience of 9.8. Also, he lost his wife (Kikoru's mother) to a Kaiju a long time ago.
Wouldn't it be somewhat pragmatic to put those things to the test? Find out what Kafka's Kaiju form is capable of (If the Defense force is going to try and turn his body into a weapon), and find out if Kafka will or won't go Feral and become a threat to humans in the right (read: wrong) circumstance?
I think Isao is first and foremost a pragmatic individual. When Kafka can prove he can control the feral side of the Kaiju and is no threat to Humanity, he's going to reinstate him in the Defense force.
