It's possible that it's only the Decepticons' spirits that were brought back and encased in new bodies. That's why many of them look so different than before. Further evidence of this can be found in the TV magazine which followed TF Zone story in Japan. Once all the generals were killed off again, Violinjiger uses their spirits to create a new body for himself.

All the original G1 Autobots & Decepticons that weren't dead or reformatted were either reassigned to defending other planets or exiled. Dai Atlus is not Optimus. He is a next generation Transformer, way way more advanced than the Primes. Yes Black Zarak was killed off in Masterforce, but him being in Zone gives credence to my theory that it's just his spirit encased in a brand new body. The Japanese continuity was totally about death, resurrection and the inner workings of the soul.
