Dude once you determined the injector wasn't at fault nor was the harness, AND the injector was firing, plus compression was fine..... that means there is no carbon build up lol. Who ever told you to pull the head wasn't thinking straight. Pretty clearly an ignition issue.
The valves on cylinder 3 are seated fine lol. Literally sat there with a puddle of chem cleaner in it. If they werent seated right they definitely wouldnt hold fluid. And cleaning the bottom of the valve with a soft brush isnt going to hurt anything, if you pulled the valves OUT and were wire brushing the valve seat/stem/edges of the valve thats a different story. Then you could potentially mess up how the valve seats. You said you did a compression test and ecerything, so i dont know how cleaning the bottom of the valve would really help anyway, but thats just me. I dont think i remember you saying you checked spark in that hole, pretty sure you only said you checked injector and switched injector plugs around lol. Ill laugh if its just a spark plug wire or faulty plug. In my opinion thats what it looks like haha
As for the issue with the yellow sunburst Miata I'm quite strongly leading to a water-damaged ECU. Just swap it out for another known good computer and see if that does any good. Try all the simple stuff first before you go taking everything apart. Check your coils, check your fuel filter, check map sensor, engine grounds, (also sounds like it could be a possible injector grounding issue) and anything else you can think of!
Get (CRC GDI intake valve cleaner) meant for cleaning carboned up direct-injection engine valves and a soft brass bristled brush and maybe a stiff toothbrush. You want to turn over the cam and watch to see if either valve is sticking at all, leave the valve you're cleaning open, and then you clean the head seat and edge of the valve, don't worry about the face so much it's all about the mating surfaces of the valve/ head seat. *I'm assuming you checked #3 plug while touching the outside metal to a clean ground point while pulled from the engine and still attached to the coil wire for strong spark? That cylinder was fuel soaked leading me to think it's still either some kind of a spark issue or the intake valve is sticking open flooding that cylinder.

Wire brush the valves, I usually pull the valves out and go at them on the bench grinder with a wire wheel on it. Won't hurt a thing they are hardened steel so they are harder then a wire brush
I miss mountain biking, used to go to Snowmass Colorado and Park City Utah in the late spring and do downhill. Taking the lifts up the mountain and just ripping trails all the way down was so much fun. Totally different vibe than BMX.

Stainless should be tig welded to maintain Stainless properties and not "burn it" causing the grey coloring and sugaring you get when mig welding, Also likely to Crack that way. 100 percent argon and tig is what you want but you can get by regardless. Melted metal is melted metal 😂

grey scotch brite pads are good for cleaning vlaves and combustion surfaces, enough to clean but wont gouge or remove any material to cause a dif. long as you use equal cleaning time for every cylinder combustion chamber
The right house will come along, don’t jump and don’t get upset if one doesn’t happen.. just means it wasn’t meant and yours will come. I recommend 2 acres minimum if being a car guy. Also … garages are dirt cheap to build but living space is expeisnice. Buy the nicest house you can even if the garage isn’t ideal… as long as the land is there and you can build the garage can be built for less then 50k

I would use a brass brush to clean up the valves with some wd40/pb blast if you didn’t want to send the head off to get walnut blasted or deep cleaned!
And you can also do that on the tops of the piston! Just be liberal with the penetrating oil and make sure each piston is on the top stroke when cleaning. (You can use a hand brush or one that attaches to a drill, just again make sure it’s brass to prevent scratching)
I rode 2-3 days a week before I got hurt at work … haven’t rode in over a year it’s sucks I miss it 😢… it’s great for mental health… that’s a steal for that bike great bike for the price… get some good pedals … make sure you seat is set up right for sitting and use the dropper to get the seat out of the way … buy something with some land you won’t regret it … I have a 40x80 garage … 1400 square foot of house and 2.5 acres
Get yourself a handful of zip ties, cut them down and put them in a drill. To clean the intake ports. And wire brush the Valves i've done it plenty of times and never had an issue

E-MTBs changed the game. Having to pedal and hour to decent 15mins was okay but now everything is a bike park. People can say you didn’t early the climb or whatever but I was never in it for the climb so what does that matter lol.
3k for that bike is a steal! but you need to work on that gopro angle... Also buy some cycling shorts, like spandex. They have a pad, and wear them like underwear. Even really cheap ones make a huge difference.
You can wire brush the carbon off of the bottoms of the valves people are just saying not to take the wire brush to the top sealing edgeware its seals against the head otherwise you will cause compression issues. You can wire brush the crap out of the flat bottom of the valve that goes into the combustion chamber but stay away from the sealing edge and sides! Also wouldn't hurt to lap the valves while you have it apart 🤷.
Wire brush them valves, i put the valves to a wire wheel bench grinder when i remove them building motors and have never had an issue, ive tried all that chemical stuff and it dont work on valves with a shit tone of miles bench wire wheel takes it all off in seconds a stiff wire brush does decent aswell

Why do any of that? The motor has good compression, so the valves are sealing just fine. This is an ignition issue 100%

Cylinder 2 had a bent valve. Can see its up a good ammount. Dont know if something is blocking it from closing.
