New running boards $600 ! Then you would have to modify them anyway so you are the man ! It will look great can't wait to see the finished fenders/running boards . I dropped the fenders too and then had to make the panel that covers the frame from the front to the back fenders wider or taller also , it just snowballs into somethings else sometimes .
You are correct, I would think a 1/4” clearance for vulcanized rubber. Not sure what I’m doing yet, and will make that adjustment when I figure it out.

I used Herculiner for p/u beds on the running boards and it worked great for me .
If plan to add vulcanized rubber to boards, you may want to consider the thickness of the rubber along both fender sides.
