do you know how you keep the background transparent or png? When I imported this into adobe premiere, I get a black box around my animation. Other than that, thanks so much for your help. This was badass.

Yes, if you go to the saber effect in effect & controls, then open the render settings option next to the brightness setting and then change the composite setting option from black to transparent and select transparent and apply the same trick on all the saber effects.

Why is it that when I change the picture in the first pre-composite, the old logo remains in the final scene?

The auto trace you used is on the old logo, When you use a new logo, auto trace it again first. Because the effect has been applied over the masking and the masking is of your old logo.
