Yep, he learned his lesson about “the real his Olivia”. After Fauxlivia he’s really on guard about which one is his Olivia. Even in S4 he actually can tell that the Olivia in the new timeline is his Olivia, but after the “accident” with Fauxlivia, he’s so afraid he’ll do the same mistake again (considering no one remember him, of course he’s afraid).
It bites him in the butt in season 4. Poor guy was so messed up after not recognizing Altlivia in season 3 that he ignored his gut when it was telling him this was his Olivia in season 4

When Olivia was in the other universe, a part of her knew she was in the wrong world. That part of her kept reminding her that things aren't right. Peter on the other hand has no clue, not even a thought that it wasn't her. So he didn't look. Ever since then however, he's been looking. That speech Olivia gave to Peter about her holding onto him but him not holding onto her was good but misguided. Even though her memories were suppressed, her subconscious knew, so she had an advantage that Peter did not
