I have data from 4000 samples with 5 elements. how the k-means algorithm will work in this situation(identifying the centroid location considering 5 variables in every iteration).

The dimensions of your data may not be a problem. Try to evaluate different Ks with the Elbow and Silhouette methods to find the best K for your data.
