It seems the writers of the episode took some liberties with the original story. Mortimer never took lady Agnes de la Roche with him to the future or picked up Blake later on (Blake only appears in the opening and closing of the book). Professor Miloch was also dead for several months when Mortimer found the Chronoscaphe, it being Miloch's revenge from beyond the grave. But perhaps we should see the Blake and Mortimer animated series more like an interpretation of the graphic album series rather than a complete transfer of the books to the screen. Stories like the Secret of the Swordfish would be a lot longer otherwise and probably make up their own mini series.
Yea a few episodes were altered from the books and shortened. They completely removed the racial elements from Secret of the Swordfish - the ghost and the necklace also has a different ending.
I do actually like some of the changes made to some of the stories, like in this one, where blake is joined in and agnes travelles with them to the future.

Books are a lot better than the videos, that's not surprising though.
