Eggman captured Sonic's two emeralds,and he fight with Shadow because of the emeralds and get in the way.Tails gave Shadow a warning shot and let Sonic go fast,and Shadowdamaged his plane harder then go away.
Shadow go to the railroad which is also be abadoned for so long,now is use by Eggman.Shadow keep following GUN's mission,keep destroy Eggman's forces.After he get through the traps then jump up the train,he see Sonic.
After Eggman's metal blast up the train,Shadow jump onto the top of building and sit back.Also,he got the Exiled's call,says he done a well job,GUN is sending their forcs to help.Sonic just fight on the highway of a metropoils,with Eggman's robot with three emeralds' power,Metal Ember.
After Eggman be defeated,he is be caught by GUN because he is a violence(Sonic also is,but they didn't catch him “as well”).
But suddenly, the exiled shows up and destroy GUN's forces,also destroy the city,take the emerald.Sonic asked exiled to give back,but got damaged by Shadow.He saw Shadow gave the emerald to him,then fall into coma.
When he awake,he found he is in Wellspring,but keep lighting.
At the cliff the wekkspring,he saw a man,and he said theat he completed the wish of unite two worlds together.And he,is Chris.

蛋頭博士把索尼克拿到的兩顆寶石拿走，在之後也因為塔爾斯昏迷一事而大打出手。塔爾斯則是在兩人對峙時，射出一發警告彈，讓索尼克先跑，夏特用其能量波炸了一下飛機後，也跟了上去。
夏特跟著蛋頭來到了被蛋頭占為己有的基地，而他則是搭上了火車逃跑。從基地一路到火車上，他甚至又遇到了索尼克。在火車的盡頭，蛋頭派出了新機器炸毀了火車。索尼克選擇跟上，夏特則是站在大樓上靜觀。同時，流浪者也說他的表現不錯，因此國防軍會派遣其軍力來幫忙阻止蛋頭，因為他的機器正在破壞城市。在蛋頭被打敗後，他被當成暴力分子抓了起來(索尼克也是，只是沒被抓到把柄而已)，但此時流浪者現身，並且將國防軍的機器人都毀滅，連帶的還有該城市。索尼克看到剛才的三顆寶石，試圖要把它拿回來，但被夏特一擊打昏。
醒來後，索尼克發現自己處在四季泉(Wellspring)，但伴隨的還有遇見了一個人，他表示自己終於完成了讓兩個世界聯合在一起的願望。表示自己終於完成了讓兩個世界聯合在一起的願望。而他，正是克里斯。
