Y'know, something just hit me.
We've seen Afton murder children before. Granted, they were in their adolescence and preteens, but never once had it mentioned that he targeted kids still in their toddler years.
Judging from fnaf 4, he'd be going after kids that are similar to that of Michael, age included. He had never once touched a baby or a toddler.
Perhaps the program recognizes this and restrains controlling Vanny or the others because there's no target its programming is meant to go after. Gregory is safe from it, the others, and is even doted on in secret by his greatest adversary.
So long as he remains a baby in this AU, he will never be in danger, even by Afton or the Blob.
