the biggest reason is quite simple. there aren't enough teams that have qualification spots. if there were more african teams, we would see african teams making it deeper more often, and more world cups would feed back into the footballing infrastructure -- i.e. more prize money, more lucrative sponsorships , it'll be more enticing for eligible players etc.
Africa seem to have no real infrastructure in bringing in young players, instead of relying on failed french/Dutch/English born player's . We play 24/7. On the beach? forget swimming, perfect place to have a 6 on 6. Streets? Sidewalk? Alleyway? Even indoors, we play anywhere. Unfortunately much like you said, we don’t have an infrastructure in bringing in those same young players who are amazing at the game. Most africans are not rich, and play in unorganized teams with their friends, not in payed semi pro youth leagues. And those kids who play in the dirt sand and mud with their friends can easily be miles better than those playing in those youth leagues. If a couple scouts just for a little while went to the beach or a random field and watched groups of teens or kids play, they could identify talent early on. Most of the kids in Africa who are good at the sport like I said don’t play in a league at all. I only met a few people other than me who play in leagues who are good and they most certainly are not african leagues. So until africa tries a little to look outside of their leagues and go try to find talent in the streets and sand, they will forever be forced to rely on players who either get their only skill from europe and beg them to play for africa instead, or settle for mediocre players. Sorry for the essay, summary: Although poverty greatly affects how African football works, Africas scouting system still needs to look outside of the leagues and try to identify good talent that doesn’t play for an actual team in order to improve.

It’s simple: lack of organization and standardization, they have pretty good rates of African nationals playing in European clubs there are just no organized efforts both with the national team itself and youth football in general.
The standard of football on the African continent is way below compared to other continents. We may have players playing in some of the biggest leagues in the world, but having top talented individuals doesn't mean you will do well as a national team. Look how talented Ivory Coast players were, but they did absolutely nothing on the world stage against teams from other continent. An average European or South American team is better than a top African team. Even Asian and North American teams are better than us. Mexico, USA, Japan, Australia would dominate Africa. Only Senegal, saying Ghana and Cameroon will pass is a 100% joke, have you seen their groups? Ghana is the WORST team in the world cup (source: FIFA Men's National Team Rankings) and how, JUST HOW, will CAMEROON pass in a group with BRAZIL, Switzerland and Serbia? Senegal is the ONLY African nation that ACTUALLY has a chance of going to the RO16, unless if Ecuador plays better than Senegal, and if France gets grouped (due to champions curse), Tunisia has chances too, but Morocco in a group with 2018 3rd place AND runner-up teams? Conclusion: Senegal and Tunisia are the ones with the highest chances of passing, but they will most likely get eliminated in the Round of 16, why? Because if Senegal passes, they will play either England, USA or Wales, and if Tunisia passed they will have to face either Germany or Spain.

The standard of football on the African continent is way below compared to other continents. We may have players playing in some of the biggest leagues in the world, but having top talented individuals doesn't mean you will do well as a national team. Look how talented Ivory Coast players were, but they did absolutely nothing on the world stage against teams from other continent.
An average European or South American team is better than a top African team. Even Asian and North American teams are better than us. Mexico, USA, Japan, Australia would dominate Africa.
Honestly I don't expect much from our representatives in this upcoming world cup. Maybe Senegal and Morocco will do something. As for Cameroon, Ghana, Tunisia, they are doomed. Cameroon will lose all their matches without scoring a single goal
