Flicker will cancel the full animation for Lightning Flash. Meaning both the ticks of damage from the ability will go through without showing the animation or forcing your character to pause for the animation, if it was canceled by Flicker correctly. TLDR; Yes, it will ani-cancel both hits. An animation can't be 'resumed' after it's already been canceled.

Why the SS after phantom gripping?
