There are multiple things like that throughout the game, due to the game being unfinished - some can be avoided, others not. You can use the Sonic 1 Level Select cheat code at Title Screen (Up, Down, Left, Right, then A+Start), and then use the Sonic 2 All Emeralds Sound Test Code (19, 65, 9, 17) in Level Select Menu, end you will have all emeralds. Or you can just skip the troublesome levels through Level Select code, but without the All Emeralds code, and try to manually get them on remaining levels.
