The museum we saw in the film was based off of the Barnum Museum that was set on fire in 1865.

That's why it was full of so many oddities and strange things. Including gruesomely an eyeball in a jar. Gotta love how subtly edgy old cute 80s animation was, especially by Don Bluth the master of combining cute and dark elements together.
The monster fish eating the falling bugs was freaky too.
