If u were to put the lever at a different place how would u connect them to the contraption?

You should be able to place a repeater facing into the blockface that the lever is normally placed on.
I'm sure you've probably moved on from this, but I'm commenting for anyone who may have the same question as you

During the construction I set off a noteblock (as I'm not in creative) that caused stuff to shift. Now upon completion, the stair cycle is perfect, but the hidden cycle is messed up. Ugh

the same happened to me but pay attention to the lever in the video. It faces downwards in neutral position, so activate the noteblock until you have the same lever position like him in the video. you also have to rebuild the construction to neutral position but these are only some blocks and stairs. It worked for me.
