Remember the scene at the end of Temple of Doom where Indy outruns a massive flow of water coming down the tunnel and then the whole ladder fight sequence on top of that. I doubt you can outrun massive water rushing down the shaft like that. But then again the trainride took so long and he would have been so far from the actual place where water was flooded into the caves.
