I don't think it's that it got a power boost, but rather that as an object (rock cube, prism, rook, etc) Blk Bomb has... more "priority" over other objects, namely the flag, or some sort of quality that makes it so when it is throw into a space occupied by an object already, it it will replace it.
I don't know if that's actually how it works, but it wasn't the damage because the damage of BlkBomb only goes off when triggered by a fire chip attack or chip.

​@@cheerfulgestalt3282 yup, that's the case, and it usually would do around 100 damage to other regular foes (iirc), instant detonation damage against Fire enemies, bosses and hazards (don't know if it applies to Heatstyle Navis) or out right breaks obstacles like Rockcube.
It definitely was an oversight.

It's a bug that's been present since the original game and it also works with the prism chip, I really don't really know what it's due to, but I think it's because the black bomb replaces obstacles in the game, so the flag being a obstacle and when the bomb collides, the game marks it as removed or replaced
