It was an Anti-Hero with a set of goals that to some are heroic and to others were despicable. But to understand his shift from Prototype 1 and 2, you have to read the comics. But iin all seriousness, had he not messed with Heller, then he wouldn't have lost. You just don't mess with a grieving father who has lost hope.
That Alex Mercer that we saw him defeated by James Heller, that wasn't real Alex because it was just a copy of himsel the clone to be very comprehendable.
