I like to think the second quagmire saw Jeff. He immediately got angry and drove straight towards him, which is why the vehicle is shown to be wrecked because quagmire crashed into thinking that killed him except it didn’t, but it did significantly weaken.

Quahog's Downfall - AGGRESSION [CHAPTER 1 SONG 9]
STORY: Two weeks after these events the guys were running low on supplies again. Quagmire put his last few bullets in his Shotgun and told BF to come with him to look for some food and water. On their trip they took a different route than usual because they couldn't find any supplies on their usual path and accidentally came across an "Overgrow" section of Quahog where the Darkness has taken over almost every part of the streets and buildings and Mutations of the Infected are a common occurrence. Although they tried to quietly back out of this part of Quahog they were met with a familiar face which kept Quagmire frozen in place. Jeff revealed himself and Quagmire was determined to kill him once and for all. In the middle of the song the Darkness made Jeff attack Quagmire and the Battle began. Jeff fighting with his bare hands and still withstanding multiple stabs and shotgun shots to the torso. In the end, BF cut Jeff's leg off with his machete and Quagmire had the final blow, blasting his head off with his final bullet which killed Jeff temporarily until the Darkness will find another use for him.
