My head cannon is that when trying to craft him, Liu Kang tried making him humble, but just just loves Johnny's smugness, and he just felt like he couldn't make him perfect in this timeline, so he just left him how he was I bet Kang secretly enjoys how cocky and dude bro Johnny can be
Cage's smugness is the yin to his goldhearted yang, and one that multiple timelines have proven tends to get ironed out with a few good humbling fight loses. Removing it could force him to take up a far worse vice or personality flaw so it makes sense to just leave it alone.
