I would be completely scared if I was her, not just because of the relationship with a murderer but also because they continued to share intimacy all the while he did filthy unspeakable things to corpses and then went back to her. Bundy went to church to establish a clean cut persona. Churches are generally very accepting and welcoming of new people. Who knows, maybe he was looking for some victims. It was also a very small community and no one would expect a killer in their midst. Bundy was also charismatic and quite smart. Thankfully the town was small and that officer knew who lived in that house and the officer.knew what he was doing.

She had the instinct to think he was him, even though they had a nice relationship, but it didn't make sense and every body around her did not believe it. I think the wisest person would have been in a similar situation. What else should she have done?
