My personal version of Mai runs the Vegito stuff from the main set, and is a little bit spicy with the AOD Broly SCR (Mai has a very easy time hitting herself down to 1 life because of the Activate Battle and Z-Unison). There's just something about making your opponent discard 14-15 cards in a single swing.

Question: do you wait until the opponent finishes combo'ing or do you choose whether to auto or not after each combo card?

I think that you choose with each card so once you pick a card, they can combo all further cards during that battle step normally (and beyond)

Because the leader skill is active battle, the 5cost trunks will be double for both attacks will it not?

Yes, it will be for both because it is activate:battle timing

But you will lose the first auto if you restand on the first swing due to activate:battle ofc
